The symbolic links to the snap package may not work because the themes have other symlinks included which are relative to the origin path. This means gnome tries to look for the files in the wrong directories.

As I said before the snap package is for snap apps only, not for global theming.

Try to install the themes again either using the install.sh script, but then enter /home/YOURNAME/.themes and /home/YOURNAME/.icons instead.
Or try to move the theme and icon directories to ~/.themes and ~./icons.

I don’t know why it’s like this but for some users ~/.themes work better while it doesn’t work for others - on the same distro and version. - May 11 2021

Before you linked the files, were they present in ~./themes as well?
My installer script asks for a path, did you entered something?

I don’t know if there’s something different with your VM.
You could also try to install the themes manually to /usr/share/themes.

The snap package works for snap applications only, so it has absolutely nothing to do with global theming. - May 11 2021

It's your personal choice. If you don't like Yaru's icons, you're free to choose something else. I just use Ubuntu Yaru's stock icons, they're not my creation but I know what you mean. Glad the other parts of the theme work good for you. - May 08 2021

So, I've tried both applications. Gnome Video is stock on my Ubuntu 20.04 and I've installed Foliate via the latest .deb release from github.
Both are working with the themes. I tried it on a clean VM with Ubuntu 20.04 as well, same result. Here are two screenshots using Yaru-Blue-dark and Yaru-Red:

It's not hard but it requires you to have all color codes needed for compiling.

Easiest way is to replace color codes in my theme-script.sh (clone my git, the file is in ./src).
Take a color you want to replace, for example Aqua.
Then just replace every color code for Aqua in following lines:
188 + 189 - base colors for gtk theme
234, 235 + 236 - also base colors for gtk themes, but for their svg images.
299 - it's a gradient based on 10 color codes. Replace each code in the array. This is just needed for icons, if you don't want them, you can leave this.

Then compile the themes by entering the command "./theme-script.sh Aqua -all". The script will compile everything including icons.
To compile everything BUT icons just type --noicons or -n instead of --all.

The script will also show you errors if needed libraries or packages are missing. But you can also install them with apt:
"sudo apt install inkscape optipng libcanberra-gtk3-module libcanberra-gtk-module python3 python-pil x11-apps"

It's not a bug of Yaru-Aqua or Yaru-Colors itself. The Ubuntu Software app is a snap packages since 20.04 (or 19.10?). Snap applications are using their own theme resources which includes stock Yaru. Since those containers are write protected I don't have a change to add my themes at the moment (if someone knows how to create Snap packages, please let me know!!).
So, there are two soultions:
1. Change the theme of the application using GTK Inspector - this works just until logoff.
2. Remove all Snap applications, remove Snap completely from your system and use the default packages from apt. So did I and everything's fine now.

Did you install VS as snap packages from Ubuntu Software? If so, then it's a snap related bug. To "fix" this you can set Yaru as standard theme for VS Code by using GTK Inspector. This works until a reboot. Snap doesn't work with custom themes - sadly and terrible. - Jun 29 2020

Okay...I missed to list two files in gtk-3.20/assets:
check-symbolic.svg
check-symbolic.symbolic.png

I removed those files on my themes to test it and the checkmarks are red for me as well.

That's because Ubuntu Software is a snap package. If my information are correct, snaps don't support custom themes at the moment. But normally, it should choose Adwaita as theme if the custom theme can't be found in the /snap directory.
Did you install the theme to /usr/share? if so, please remove it manually or by running uninstaller.sh and try to install it to ~/.themes. Tell me if this works, please!

This is what I meant. I don't support Metacity at the moment, and probably not in the near future, because stock Yaru doesn't support it.
Creating themes for Metacity is a bit complicated, at least when I tried it for Yaru-Colors. It's much work because you need to create png files of everything. But GTK uses mostly css to create the UI, so it's a very complex and time consuming work to create every png file Metacity needs. And I really have barely the time for a 20.04 update of Yaru-Color. Sorry for this. - May 05 2020

It seems that these images are supposed to be missing. Look at lines 403-405:
"
# QGtkStyle (used for Qt apps) *always* assumes scrollbars have
# arrows, so configure these here. Gtk2 apps will atually ignore
# this. "

Also take a look inside of the assets.txt which is the file index for compiling the png's. There are no scrollbar-arrow-[*].png so they can't be in my theme since I'm using this as source. I don't know why they're missing, I opened an issue on Yaru's source git for this.

For now, your solution is the best for everyone who needs this, since it's just Qt related. I'll update Yaru-Colors when I've an answer from Yaru developers. - Dec 15 2019
